Interesting thing happened on the Surfliner south of San Juan Capistrano. A Dispatcher told the train to go in to the Siding to wait for a southbound Surfliner but also we may have to wait an Extra 35 minutes for Metrolink 658/659 train. The Conductor over the PA mentioned that Metrolink controls these tracks an if we have issues waiting on a siding 35 minutes for Metrolink we should complain to Metrolink and CalTrans.
Curious I wonder what will happen when Amtrak officially takes the Reigns of Metrolink.

That's an interesting twist on a familiar theme. When I've been on Amtrak long-distance trains, conductors occasionally have said "We've hit some delays. To help out, write your congressman."

The division of responsibility between Metrolink and Amtrak is probably quite detailed, but as I recall, no matter who has the "operating" contract, Metrolink will have control over the railroad between Fullerton and Oceanside. On long distance trains west of the Mississippi, either BNSF or UP has control over the railroad. By control, we mean "dispatching", deciding who "holds the main" and who "goes into the hole [side track]".

One thing that will change is that the conductor will stop saying that. Even when Amtrak takes over the trains, Metrolink should still dispatch them and I doubt that they will dispatch them any differently.
